There is no problem to travel via HG. If you come out of Airport, there are buses to most of the Shenzhen hotels, or drop-off places. You, however, have to get off bus twice on the Hong KOng and China check points. After you got off the China immigration, your bus guide will ask you to step on a different bus or van to move on to your destinations.
Shenzhen is waaaaay safe than most people would have told you or thought, as long as you avoid some areas of Lowu, or Nanshan. Take taxi, or MTR and exercise common sense, that is all you need.
The Lowu border cloes at 11:00pm and the last train leaves at around 10:30 from Hong Kong.
